I noticed brown dots on the beginning of my shaft and always chalked it up to moles but after shaving I noticed more of them, so I'm a bit worried. I have protected sex but not during oral

It could also be herpes, get it checked out, either way don't worry it can be treated

herpes would be painful and would ulcerate he hasn't described that so hpv is more likely in this case

Looks like molluscum contagiosum virus.
Watch out if they burst as it can spread anywhere on your body via the pus. So wash your hands with soap after touching and keep those spots also well washed.
