Could be a type of cyst that forms over the joints. Are they on both feet or just one?

they are starting to show up on the other foot as well. they are exteremly small on the other foot and hard to see and only see 1 on the big toe and 1 on the second toe.

I think your shoes are too tight and it's causing pressure on these spots. Try wearing a size larger than what you normally wear. My right foot is half a size bigger than my left but I wear the left size for both. I've noticed that after working out, I get similar bumps on my right foot but not my left.

Its possible that David is correct in saying your shoes are too tight and may be contributing to the problem. Do you rely on one pair of shoes? Can you try walking in sandals or even better, bare feet as much as possible.
However if your doctor has looked at the bumps I'm sure he/she would have spotted callouses and corns from too tight shoes.
