Pain in the medial side of knee

I underwent intermedullary nailing for broken fibula and tibia about 2 years ago... Every thing is fine but after running there is severe pain in the medial side of knee which heals itself after a day or two.. Usually I take naprosyn 500 and the pain subsides .. Have not removed the hardware.. What are the possible causes

I broke my femur three years ago and although I didn't have severe pain, mainly because I was 69 and wouldn't have been doing any running I did get some discomfort at the top and bottom of the nail that was inserted. I wonder if the screws are causing the pain. I say this because 17 months after having the nail inserted I had to have just the screws removed. I had been getting a grinding and crunching at the top and the screws near my knee were causing the tendon or whatever to flick over the end of the screws and apparently screws can cause damage to anything rubbing against them. After they were removed I had no more trouble. Perhaps the running aggravates things, especially if you only get the pain after you'd been running but not at other times.
