It sounds like you could have a chest infection, which is nothing to do with thyroid, you maybe need a course of anti biotics so it would be wise to go and see your GP or nurse just in case.

My name is Shelly and I am a nurse in the USA. I have Hashimoto's thyroid disease.
Phlegm that is green is usually a bacterial infection. Normal mucus should be clear to light yellow. If it is brown it can be blood tinged. If it is green it can be a virus or even a bacteria that is causing it. Pneumonia is just one infection that can cause green mucus.
See your GP they can get a sample in a sterile cup and send it off to the lab for analysis.
