I don't understand how this works but reading on here a while ago I realised that I was eligible for SDP so I applied for it and I receive it. The thing is since I've had this I now have a debt with income tax?

You'll need to contact HMRC about this. That debt isn't anything to do with the SDP because this is a non taxable benefit. It will be caused by something else in the past.
